You don't need a scanner, just a paper clip. Read the FAQ on it.
Problems in the engine and transmission are typically as pronounced as the load it's being run at. Not uncommon at all for a freely raced engine to not show all its cards. Racing an engine without a load is only good for checking a VERY short list of items.
