You've answered the question yourself already. Pads and new lines (the lines don't have to be stainless braided, just new OEM should provide some improvement). A different master brake cylinder isn't going to do much if your lines, calipers and pads aren't up to delivering the friction needed. If you don't want to fork out the dough for Porterfield pads look at EBC's offerings.... even the red stuff pads offer a significant boost in performance over what you'll otherwise get at the local parts store.

As for the brake booster, I don't recall anyone ever trying to swap in the whole assembly, just different master cylinders. The 4Runner's master cylinder bolts right on and came in a couple different bore sizes. Hit a salvage yard, grab a couple from a couple different years and try them out. I think there were 5/8", 3/4" and 1" bores depending on year and model.
