Well I have the JDM engine so I have no clue what pistons are in it. I haven't checked timing since I put it in, I'll have to check again. I might just take it to a shop instead of dealing with this...

Don't put silicone or caulking that seems like a bad idea. You should invest a lil money and replace your weather strips that dont seem to be stopping water from coming in.

ok so nut that holds wire onto starter is a 8mm x 1.25 pitch and bolt that holds starter onto bellhousing is 10mm x 1.25 pitch and the length was about 2 inches.

Dont know if this will help you, but when my heater was blowing cold air I by-passed my heater control valve, straight from back of head to firewall and worked great after that.
