I've driven and been around literally hundreds of Mkiv Supras ... many of them 6spds.. and I honestly can't recall hearing a noise like you've described. Did you have any work done on it recently? If I were to guess, I'd say the noise is either an improperly installed clutch or a loose exhaust component (the oem exhaust is connected to the transmission with a brace). Can you upload a .wav or video so I can hear the noise?
