Is there any way to tell what year an ECU was from?

plug the post 88 harness, if it screws up, its a pre88 ecu

or u live in atlanta, u ever heard of mahdavi motorsports?
they have that fast ass mk3, maybe they can help you out

What color are the plugs on the ECU? Yellow is pre-89 and grey is 89+

Grey I think. But I'm trying to find the "exact" year of the engine so I can start hooking my slaughtered wire harness up to the fusebox area.

Exact year doesn't matter. They are grouped. 86-88 is the same and 90-92 is the same. The only weird crossover year that I have no experience with is the 89 wiring.
