Refer to the owner's manual for the bolt down order... there is an order and it does make a difference. Aside from that new weather stripping is your best bet but if money's tight there is a hack to get it to seal better; It should be in the FAQ section.

Just fix mine using the weatherseal auto from home depot, u have to put one in the roof and one in the on the car that connects the roof, the one with the rubber.

The removal order is: Front Driver, Front Passenger, Rear Passenger and last the Rear Driver.

Reinstallation is: Rear Passenger, Rear Driver, Front Driver and Front Passenger is last.

Along with warning that you should not sit on the roof or attempt removal while driving (among other funny things) Toyota warns that failure to remove or torque in the proper order may result in warping of the frame (most notably the windshield) and/or the roof panel and will most often result in poor sealing. I don't think warping would be a huge concern of mine as it would be very minor, but it's enough to prevent things from sealing well and that's a big one in my book. If I want to listen to blowing air, I'll take the top all the way off; If I want a wet seat, I'll have it shampooed. ;)
