I'm not sure, but don't the 5M harnesses have some sort of fusible link for the alternator that could have blown?
Also, you can check your voltage output at the alternator to verify if it is or is not producing power. Grab a voltmeter and connect the + lead to the + lug on the alternator, and the - lead to ground.
