Actually this is common on boosted engines, not N/As due to some VERY significant engineering and blue printing required to ensure that no cylinder is starved at any point. Then there's the whole issue with losing the ACIS system (goodbye low end torque). If you know someone with the mad skills to design, blue print, virtual flow test to get past hurdle #1 you could use a dual runner setup like the 3S-GTE uses to make up for the torque losses.

The best thing you can do for the N/A is either leave it completely alone, or convert from the VAFM to a 2.75" MAF or a MAP based setup. Ceramic coating on all intake and exhaust components would be good too.

As for the exhaust, don't go too large or you're actually going to hurt performance. I'd say nothing bigger than 2.5" dia and as straight as possible. High flow cat, true helmholtz resonator (like the ones Aero Turbine make) and a good quality straight through muffler (love dem Borlas!).
